If the fan doesn't run with those connections jumpered, then the relay for the after-run system is probably bad. That is, assuming that the leads are the correct ones, which it sounds like they are.
My after-run relay was not working either. I think it was about $20-$30 to replace (it's a fairly large relay with a timer), and now it runs just fine. The relay is under the dashboard, in the auxiliary relay board in front of your knees. Don't remember the relay number, but according to Huw's relay page (www.humanspeakers.com/audi/relays.htm) it should be p/n 443 955 532 A or C
