S2 6-speed transmission question

Howdy,
I just received the front driveshafts for my coupe and six-speed
transmission. My transmission has the output flanges that have the star
shape (6-bolts as in the 100/200 automatics). Unfortunately, the shafts
that I received are for the round flanges (as in the 5000 quattros).
After panicking I bought a set of 5000 quattro flanges. I installed them and
they almost fit perfectly.
The 5000Q output shaft is about 5cm longer than the one in my transmission
(CGR). Have any of you ran into this situation. Am I okay to leave the
5000Q flanges in, or should I have them machined down to shorten them by
5cm, or should I get the shafts that go with the flanges that came with the
6-speed CGR transmission?
