Disappearing (and reappearing) BRAKES

If the shop that did the clutch emptied the resevoir, and then hit the
brakes, they would have essentially pumped air into your MC. I would bench
bleed the MC, then the brakes, and see what you have. It could also be that
the MC is clogged up, and will not draw fluid through the tiny ports.
