Yes, horsepower rating is identical, except that the Audi 12V V6 makes more
torque in stock form, thanks to its dual-path intake manifold design.

There are more ready-made VR6 aftermarket hop-up stuff, true.
However there is nothing *inherent* in the Audi V6 design that makes
it less performant than the VR6. The VR6 got its reputation for
being strong, not because it's better than the Audi V6, but because
it comes equipped on much lighter VW cars. If you had a way of
shoehorning the Audi 12V V6 into a Golf, it'd be stronger than a
Golf VR6, stock vs. stock. This is all quite academic, however.
The Audi engine was designed for longitudinal mounting and fits
the intended applications well. The VR6 and its compact dimensions
was designed for transverse mount in VWs originally made for the
transverse 4-cylinder. The right engine in the appropriate chassis
is far more important than any other nitty gritty when it comes to
transplants. You have to make the thing fit and run right before
you think about aftermarket hot rodding.
For a Vanagon, I think a VR6 is going to be the more appropriate choice.
