My friend who worked at various VAG dealerships throughout the years
actually just told me about some "tools" like you describe to align the
head, although the ones he described were smooth pins with a threaded end
instead of recycled head bolts. Same idea though.
No idea if he made them for the task or not, but he said they were
invaluable doing head gaskets on early cars that didn't have the alignment
pins in them.
One other note on this job is that I could not get the downpipe out of the
car. It's crimped / sealed (by my request by the custom exhaust guy) via a
short connector that joins the original 5kt downpipe to the rest of the
exhaust. I'm a little bit concerned about the DP alignment with the turbo
studs given that the DP is more or less stuck in place and has limited
up/down movement.
I do appreciate the help though.

cut one about 1" shorter than the other. Put the longer one in one of the
back corners and the shorter one in the diagonal opposite front corner.
Screw these first into the block. These will help lots in aligning the
head down onto the block and minimize the possibility of nicking the head
gasket with an open valve if you're putting the head with the cam already
installed.
