I've installed Greedy Turbo Timers in the past. No problem with
manual transmissions (or transaxles as the case may be). They have an
easily bypassed (OK, not safe to bypass, but) wire which goes to the
hand brake circuit. I've always installed them with aftermarket
alarms, but I don't see any reason they couldn't be integrated into
the factory alarms as necessary.
Greedy was the first company to market these (just about every hopped
up Eagle Talon/Mitsu Eclipse had them) but there are plenty of others
on the market. Not only can they be set for time length, they now can
monitor a variety of inputs (EGT, various thermal sensors) and shut
down the engine at a certain set point (or combination there of).
