Clutch Job : Input S won't go thru pilot b-any tricks?

  A useful trick from the Miata world may be to use a spare jack to push up 
on the front of the motor just a bit, tilting it rearward in the vehicle.  
It can be easier to reinstall the transmission when the axes aren't parallel 
to the ground as you end up with more wiggle room in the tunnel.
