There is a window-molding-specific adhesive sealant available from places that supply body shops. Comes in a tube you use in a caulking gun. It's what stopped the leaks for me where the PO had a windshield replaced by someone who didn't know to keep it in place until the sealant dried so my first 200q20v's windshield was too low to let the rain diverter clips work.

OR you could simply use some RTV silicon or caulking to seal up the window.
To make it look nice you could then remove the chrome bit from the OE trim
and epoxy it in place hiding the RTV.
