90 CQ weather seal

While my elbow heals from breaking it on a mtn bike ride w/ thejimrose, 
my fiance is driving my coupe and i'm stuck driving her automatic corolla...
So I get to hear all about whatever is wrong w/ the car. :)

Well, it finally started raining around here and this is my first winter 
w/ the CQ.  A lot of water is coming in the drivers side window onto the 
seat.  The seal whistles a little on the freeway but visually it looks 
fine and the window seems to make full contact.at the top. I'm at a loss 
here, where do you think I should start   -- the door alignment, window 
alignment or replacing the weather seal?
