No, the CELs aren't flaky. Break out a vag-com as you've likely got a misfire going on.
The service warning just needs reset. It's a distance based warning for normal maintenance. I use vag-com to reset them, but they can be reset with the IC itself. Check the procedures section of audiworld.

My new to me 2.8 A4 has an intermittent Check engine light with no other
warning lights and nothing seems out the ordinary. The CEL seems to be on
more since I changed the plugs, oil and filter, and air filter. Today I am
getting a message; service insp on the trip odo on startup. Do I have
anything to worry about? does the car know something that I do not?.I know
on other models I have had the CEL is a little flaky is that the case with
the B5 as well.
