I've done quite a few clutch changes and I never used no Audi tool to align the drive shaft and never had a problem with noise from it.

Vibration while driving can be caused by a misaligned driveshaft. These
driveshafts have to be aligned in all three planes. The centre bearing mount
is slotted for movement fore and aft and side to side. Shims are placed
under the centre bearing mount to adjust vertical alignment. Replacing the
transmission would certainly change the driveshaft alignment and if they
just threw the driveshaft back in you could get vibration or droning noises
at certain speeds. It would not necessarily occur at the same RPM in all
gears. Audi has a special tool to align the driveshaft.

If the engine is vibrating at 3000 RPM in neutral, I'd guess it's a balance
issue and they may have done something with the clutch or flywheel to cause
it.

The only chain I know of in these engines is the cam drive chain. Replacing
the water pump means opening up the timing belt covers, slacking off the
t-belt tension, and removing the belt from the pump. Maybe something is
rubbing on the covers or the t-belt is too tight. You should be able to
twist the t-belt 90 degrees with your fingers if the tension is right. The
water pump itself may be noisy.

Any reputable shop should care about their work no matter how many miles the
car has on it.

Subject: [s-cars] Noises after replaced 5spd...

So I finally got fed up with my dying 5spd and got it replaced. Larry and
Champagne Motors in Denver Co happened to have a slightly used (12K miles)
from another '92. Had that, as well as the water pump replaced at the same
time. Now, with just about 1000 miles since then, I still have some issues.

Right after I picked up the car, a weird vibrating was coming from the
engine
at 3000-3400 RPM. This never happened before. They told me it was due to
the
ASW alum. flywheel I had installed almost 10K miles ago. I just do not
understand why it would only occur after they install a used tranny. Any
thoughts?

I also have a high pitch noice anywhere from 4000 to 4400 RPM. This only
happens after the car is warm or has been driven for a bit. It sounds like
some sort of chain rubbin against some other piece of metal. Do these cars
have any kind of chain that would do such a thing? Any ideas why this would
only appear after a new tranny was put in? Again, the mechanic does not
seem
to care.

Both of these issues only happened after I had the water pump and 5spd
replaced. They were right when I picked up the car and they have not
changed
since then (little over a month and about 1000 miles).

I would really appreicate any kind of help on this. If these guys screwed
me,
I would like to know. They do not seem to care since my car has 125K and
some
other issues, but that pretty much pisses me off right now.

Thank you all for your help and ideas.....
