I'll take a stab at these but don't take them as a sure bet.

 1) Clutch pedal recently began vibrating ever so slightly when
engaged(pedal

Could mean the clutch hydraulics need flushing(slave cylinder)

I would venture to say that your tires flat spot after parked for so many
hours. I have Dunlop Sport 5000 235/45/17 and they are very prone to doing
this during all seasons of the year. They did it when new, they do it half
worn. Ever so slight the vibration but it disappears after 3 miles.  A swap
of snow wheels/tires proves this every time as there is no vibration at all
with different tires.  I remember others commenting that there are certain
brands of tires that are more susceptible to flat spotting than others. Also
check front wheel bearings but this doesn't fit the description.

3) When shifting from second into third and third into fourth, there is a

I would recommend checking the rear camber(transverse) links. Known failure
item after so many miles/years. Might want to check rubber exhaust hangers
for failure/looseness while you're under there. Good luck,
