I've BTDT with my 1997 S6. I had exactly hte same problem. The heater 
would take forever to start producing warm air in the winter. Turned out 
there were two thermostats available for our cars. If I recall it 
correctly, one is a 78ºC and the other is  87ºC. The dealer replaced the 
thermostat under warranty (in 1999) for a hotter one and purged the air 
out of the system via a special valve on one of the heater hoses under 
the cowl. I never had a problem since.
