But then the car will not be programmed for having that type of
exhaust flow. Would that not make the results invalid?

Shouldn't the ECU be remapped after every change to be fair? Wouldn't
this be like dynoing with two different turbos on the same car, set up
only to operate correctly on the first turbo?
