Wow, sounds like an expensive and time-consuming job to install an
aftermarket unit.  Have you adjusted and/or checked your kick-out switches
for continuity?  In my experience, it is these units that usually fall out
of adjustment and/or fail.  Very inexpensive and easy fix if they are the
root of your problem.
