I had a similar problem this past spring.  I had a plugged drain in the
area by the AC (the "water box" as ETKA calls it, quite accurately), 
which I cleared, only to find more water in the car a few days later.  

In my case, the drain no longer drained properly, even with the debris
removed.  I temporarily poked a straightened coathanger through the
drain to keep it open, and since then I haven't had any water problems.
There is some increase in engine (turbo) noise inside the car though.
I think the fix is to remove the rubber train flap entirely.
