Is it your car or hers?  No, that won't help.

I assume that by "keep the 3rd seat area clean" you mean the
3rd seat foot well under the rear cargo area.  If not, you can
remove the 3rd seat (I think 4 bolts), and gain lots of space.

There is also a little space under the rear seat, driver's side,
but the requires you to remove the Phillips screws and rear seat
every time you need access.

I say let your wife know you are going to upgrade the audio
system for her! Then put in an iPod-compatible head unit,
and get rid of the CD and use that free space.
