Wonder if you could attached a pipe cleaner (or the like) to the end of the cord? Seems like if you just poke a small hole through whatever has gathered, it will just be a matter of time before it plugs again.

Abe,
If I recall correctly, I have used a long and fairly thick piece of grass
whipper nylon cord to clear the sunroof drains.

Culprit is a 93 S4.
Got to the park and ride last night, rapidly unlocked S4 (Yes, IR
sucks, need to fumble with key in pouring rain) and hopped in. I was
just saying to ur-Bill the other day how sweet it was running since
Mullane and I had swapped in his old stock exhaust and I had done a
few other minor repairs. The Gods were angry that day Jerry, very
angry...
Start car, put in first, start to pull away. Thank the blessed lord
nobody was watching when a sheet of water poured down the inside of
the back window and from the sunroof onto my head and the seats around
me. Had a "WTF" moment and opened door to see if I had left sunroof
cracked open, nope. Ah yes, f@^&*$ing drains must be clogged.
Ur-Bill claims that this condition might have been exacerbated by me
leaving interior panel slid open, any truth to this theory?
Anyway, toweled everything off and pulled out sunroof control panel
(water dripping from there too) so things could dry out until this
weekend when I have time to clear out drains. Oh, and rode bike to
work today...
Any advice on cleaning sunroof drains? While I am at it, any advice
on drying out water that is sitting on top of head liner, lubing
sunroof tracks and getting impending funky smell out of headliner?
I am thinking desiccant bucket normally used on boats to get rid of
moisture/smell. I will park on a hill to try and get remaining water
to drain off...
