[s-cars] Is there a procedure for aligning the flaps when I go to put these back-together?

IIRC unless the correct flap is in the correct set of holes, the two halves
will not go back together... In other words it is fool proof.
Take a close look at each end of the flap to see what it connects to as a
guide to which goes where.  On my first core replacement, I connected some
wires to guide the flaps thru... but on the second core, I said f it and
probably got them to align faster just by poking and prodding one at a
time... This pic may help
