I just fixed this problem on my S6 (albeit I had the opposite problem, full hot all the time).
Best way to diagnose is to use a full version of VAG and run through each of the climate control tests.
The symptoms sound like Flaps and or motors - there are 4 total, 2 that are fairly easy to get to from under the hood. I forget which controls what, believe the one on the drivers side is temp (have to remove cowling and wiper assembly for this one).
There are instructions on the inter webs on how to mark the one on the pass side, and also how to open the motors and clean them. I should have kept that link :\

It's getting cold in the northeast, so of course the heat in my S6 is getting flaky.
Noticed the other morning that the car was never heating up. It usually gets to temperature, even on the coldest mornings, in 5-10 minutes. Now, at the end of my (admittedly short commute), the car is barely starting to warm up.
Did a little digging this morning, and while the dash gauge is showing normal temp (thermostat just replaced in preparation for the winter), no matter where I set the climate control settings (dash, floor, center vents, etc.), it is blowing cool to luke warm air at best.
Thoughts?
