Other than installing Bilsteins in your car, I can see no reason to omit
the bump stops. I would be of the opinion that keeping the bump stops would
be even more critical if you are lowering the car. I put OEM bump stops in
the back of my 4kq with Koni's and H&R's and they present no problem during
or after the install. However, you would NEVER get OEM bump stops around
the large diameter shaft of the Bilstein.
Sub-Frame bushing shouldn't change all that much. Even going from old dried
out bushings to brand new bushing, I can't imagine that would change ride
height that much. The metal innner sleeve would prevent too much movement
up or down on the sub-frame.
When I disassembled my car, it had the Green B4 90 strut bearings in it. I
can see THAT making some sort of difference, but I wouldn't know how to
quantify it as I didn't have blue ones to compare them to.

There is also consistency in the fact that this behaviour happens on
lowered cars !
I re-read previous posts and I did a mistake when I spoke about
bumpstops and springs... I was meaning bumpstops and shocks, obviously.
So, my original question remains : when installing performance shocks,
you don't use anymore the orange tall OEM bumpstops, no ?
I know they should be internally stopped, but then maybe the aftermarket
shock absorber gives too much travel and something has to give... The
OEM bumpstops are almost 80mm tall (857 412 131A, same as a 4kq).
Another possible area is the subframe bushings. If the subframe is
closer to the unibody, then the tie-rod mounting points are too. Same
thing about the upper strut mounts, if they are squished, you lose space
between the tie-rod and the rail.
