Also I have a spare 
from a previous jetta that I had replaced the flange seals on and first test 
drive made a nasty clicking noise removed it and used a different tranny in 
it.


  If all was well until you replace the seals then I'd say that somehow you 
got the flange spring up against the axle stub or such.  Be worth pulling 
and reinstalling.  Otherwise nasty clicking is often a chipped ring gear or 
backed out ring gear bolt.  It would've been noise before though so you 
should find the problem when you pull the flanges and reinspect.  As 
long as it was speed related not rpm related.
