Let the timing mark on the flywheel being off be your LAST thought!
If it were off then valves would have hit the pistons way back.

I have just been trying to operate my Quantum with the pump body 
deliberately 'retarded' one tooth to get it more upright, rather than 
leaning towards the engine. I was doing this simply to allow easy 
access/removal to injector #2. Unfortunately, this means that timing on the 
pump is restricted to 1mm, or greater. Normally this would be great, but in 
my case the injectors all have break pressures between 125bar and 130 bar. 
This means that setting to the Bentley of 1mm makes the engine too advanced. 
[Still runs well ,but I'm trying to optimise] I am now looking at 0.9 and 
below...

Back to your situation.
Moving the pump sprocket is fine, if it helps.
Do you have compression values? If above say 350lb then you have no problems 
there. [400 to {500 new}is within book spec.
Do you have injector break values?
What does your pump dial gauge read?
When you do get it started again, try adjusting pump whilst idling, and look 
for maximum revs [best combustion]
