Definitely check the clamps at the fuel filter.  My 98 Jetta had bubbles in the fuel and was hard to start after sitting for awhile.  Replaced the screw clamps on the thermo bypass lines with ones made out of .041 safety wire and both issues went away.  Unfortunately the full circle style clamps as used on the factory radiator hoses do a better job of sealing air out then the easier to use screw style, especially in the small sizes used on the fuel system.
