The usual things, power, sound of the engine, smoke, fluid leaks and colors, bubbles in the fuel line, wet spots on the IP, what's working and not for starters. Based upon the shifting comment, might want to have a look under the car at the engine/tranny junction to see if there are any signs of an oil leak there (rear main seal causing a sticky clutch, perhaps). Probably worth doing a clutch engagement test too. Other known issues with these cars were cam lifter wear, a failing lifter causing worn lobes on the cam shaft. You probably should take a look at the timing belt to check it for extreme wear problems (things so bad you won't make it home with it that way), and then get the paperwork on the last tbelt change. If you have or know someone with a vag-com, get it and pull the computer codes.
 
If you have time, sending in an oil sample for analysis is always a good idea. Can tell a bunch for the price, but takes a while to get results.
