Hmm... When I have done it, I ended up taping a small hose to the end of a shop vac and sucking out some of the coolant from the passages, which should (according to my theory) at least get the floating bits.
I think if it were mine, I'd plug the oil passages like you suggest, be reasonably careful to not get big chunks into the cooling system, and not sweat the small stuff. (literally, I guess).
Once the engine is all together, flush the system a couple times which should get it all out. Since the engine is apart and the cooling system is at least partially drained anyway, this would be a great opportunity to change the coolant anyway.
At least that is how I'd handle it.

I have an iron block/aluminum head V6 that I am doing head gaskets on. The
original head gasket had some sort of sealant on it. It left a mess on the
block that must be scraped off or wire brushed off. My question is how to
keep the scrapings out of the engine. I can plug the oil supply ports no
problem but there are too many coolant ports to try plugging. Is compressed
air or vacuum cleaner sufficient to clean the bores?
Any thoughts on this?
