Chad,
Sounds like your ECU is not seeing the manifold vacuum/pressure because
either a bad hose or intermittant ECU. Your ECU has a rubber hose going
into the top of it that is the manifold vacuum/pressure line into the
ECU. Inside the ECU is a pressure transdcer that converts this
vacuum/pressure to a voltage and sends this voltage to the ECU chip.
Check your vacuum lines first. The vacuum line on my car that goes to
the ECU is one of the ones on the rear of the intake manifold where
there is a tee fitting with 2 or 3 hoses attached. I think the middle
one is the one to the ECU. Pull the hose off the ECU and manifold tee
and put a gage on one end and vacuum source on the other. After you find
correct hose see if it will hold a vacuum. 

Putting your TAP box back in might also be an easy check.
