Iv'e run into that problem before. Before you pull the alternator, test
it at the output 
terminals on the back of the alternator. If it's charging there check the
alternator
bulb in the instrument cluster. If that bulb goes south, the system won't
charge.
You may have done that already, but I thought it might be worth
mentioning
