Ok, bad wiring will screw up one window.  A bad thermal breaker will
screw up both windows identically.  The problem is that they will work
for a given amount of time then not work for some irritating interval.

The breaker is in a relay bank behind the drivers side underdash panel. 
Above one of the larger relays.  Let me know if you need more help
finding it/troubleshooting it.
