Unless you've got a bad injector, the cause is probably ignition related.
Bad grounding can cause all sorts of maladies; check the two brown
wires grounded to the throttle body--corrosion here seems common.
I believe that EGR problems can lead to misfiring, though it generally
seems to happen at higher RPMs.
It's always worth a shot to check for codes in the ECU; it may have
detected some failure.
