Yes there is an amplifier built into each rear speaker- Easiest solution is 
simply replace rear speakers with new ones.  Front speakers don't have amps 
built in and may be left alone.  You need to decide if the wires to the new 
rear speakers needs replacing.  That depends on how much power you intend to 
feed them.  The original wire is smallish since all it carried is low power to 
rear amplifiers.  New speakers will take power from the Alpine's amplifier 
which could be significant.

Your Stereo may be losing power when key is turned off.   That is a feature of 
the original security system design.  Sorry about the vague nature of what 
follows. I supervised the effort but did not do it (to replace original with a 
Sony Cassette/CD controller changer and make my new stereo remember stations, 
volume settings etc and  come on when key is turned on and then stay on till I 
take the key out,)  

Try finding the Audi's "key in lock" indicator wire (it is in the connector 
that went to the stock radio) and feeding it to the ignition switch on sense 
wire of the Alpine.  Most new stereos have one.   Make sure there is a relay 
inside the Alpine so that only sense load is taken from the switch.  You want 
main power to the unit to come from an always hot wire that can supply the 
power demands of the amplifier. They can be significant. 20W per channel x 4 
channels is 80W/12v= 6.66A  and you ought to allow 2A or so for inefficiency 
and the rest of the circuits in unit.  That's near 10A.  Without an good source 
of independent power you'll get poor sound quality and could damage key sense 
circuit or alarm computer.
