The after-run cooling load shouldn't cause a major problem unless it fails to
switch off or unless the charging system is under stress for some other
reason such as poor cold weather starting. I suspect that either the battery
is not being charged properly (have it checked) or some other electrical
consumer is remaining on after the ignition is switched off discharging
your battery overnight. If your charging system proves to be in good
shape, you need to have someone with a current meter track down the
offending circuit by monitoring battery current (engine off) while pulling
fuses one at a time.
