there's still the subframe bushings...
but seriously, as I replaced most of the stuff you list above, my
"clunk" (experienced at stop point with certain styles of braking, then
on take off) got smaller and smaller. But it never quite went away. A
couple weeks ago I put it on a lift and looked for things to "tighten".
I was able to put about a half turn or so on each of the subrame bushing
bolts.
Clunk is gone.

IMHO you don't replace something till you have proved it *is* the
problem. Random "this might work" replacements 1. get expensive and 2.
are poor troubleshooting practice (in both senses!)

what exact conditions cause the clunk? (please answer this)
have you checked the carbon canister (hidden inside the right fender
ahead of the wheel) to make sure it's not loose somehow?
