Could be one of two things:
The motor gearing system has microswitches and appropriate detents in the
gears to tell the system to stop at the ends of travel. If these are out
of alignment, you won't get proper stoppage. The procedure to align is
detailed in the Bentley--in fact, I was looking at it about 3 hours ago.
Seems to be at least a 2 hour pain in da butt.
So, either:
1) the microswitches are misaligned
2) in my case, the wiring is not so good off of the microswitches. A
little jiggle and I get full proper operation. A little out of whack, I
get operation, but not stoppage. More out of whack (like today), and the
roof stops working altogether.
Open the panel (pry from left to pop out switch/light combo, drop down,
take out screw, pull towards windshield) and wiggle the wires next to the
rearmost switch. Did it for me. I'll play with later, when it's warmer.
I'll just not use the darned thing for about 5 months. Winter's comin'
anyways.

Two possible things:
1) coolant temperature sensor
2) multifunction temperature switch
Just had #2 fixed on my car. Much better now.
