Powder coat *is* paint...

The problem is, of course, that paint alone does not fill surface
irregularities. Regular filling materials cannot take the heat of the
oven, but there is a product called "Lab Metal" which will. I know it's
a bit late now, but that could have been used to improve the surface
quality of your wheels before powder coating.
Your plan of filling and spraying with wet paint will work fine, of
course.
