Yeah, I realized that later, that the clutch system on a Vanagon would be the same as my old Bus.
Anyway, I am really sure I've got it together correctly now. I carefully bolted the clutch system back onto the new motor, noting the location of the dowels on the flywheel.
Once I got the clutch/flywheel on, I had the cam set at TDC. Then I rotated the flywheel until it stopped by touching a valve each direction. I noted that the factory mark was at the top centered, and therefore figured that with the clutch assembly correctly bolted on, the factory mark was once again correct. I don't know how someone bolted the assembly on incorrectly with the dowels present but it appears that is what happened.
I then bolted the trans to the engine and lined up all the parts with a timing belt on. It was able to easily rotate many times with not stoppage. So, unless it is somehow possible to line things up incorrectly but not have valve stoppage, I've got it!
Now time to get the rest of the engine bolted on and bolt it back into the car! (Intake bolted to head, new timing belt installed, pump timed, etc.)

A Vanagon and rabbit flywheel are dramatically different.. it should be very clear which is which. Rabbit flywheel will conceal the pressure plate, Vanagon flywheel will show pressure plate.

So I picked up the engine I mentioned last week. Guy thought it was a 1.5 but it is marked 1.6. It supposedly ran well, but burned a bunch of oil as it was run without an aircleaner for awhile.
Anyway, I cleaned up the block and have most of the brackets, accessories, etc bolted onto it. About time to put a timing belt on.
Pump part number is 068 130 107 AG. What should that be timed at?
I still haven't determined if I have a Rabbit or Vanagon flywheel. The number off the wheel is 067 105 273b.
Can anyone tell me which one that I have for sure? The TDC mark is painted, as well as an arrow partway down the circumference. So I am thinking maybe someone used one from a Vanagon?
