It could be the mixture setting.  When cold, the EMS richens it up a bit,
when hot, the oxy sensor is working, but right after a hot startup, the
sensor is cold (relative to the temperature at which it can be "read").  The
FI system uses its open-loop setting which might be off rich or lean during
this short period of confusion.

Knowing you, I'm sure you've adjusted this before, but if you haven't, I'm
talking about that 3mm hex deal between the airflow sensor plate and the
fuel distributor.  If you have the current/delta P design regulator, I have
a sensitive digital ammeter (so you can read pos and neg current) you could
use to set the base setting according to the manual.  If you have the
frequency valve design, I have an old clunky-but-accurate dwell meter you
can use to set that.  Clockwise=richer.
