Yep. When I drove my car ('92 100S) home after taking delivery of it from
the dealer (it had 49k miles on it), it would hesitate going into second
gear. (Funny how it didn't do it... or I didn't notice it.... on the test
drive.). I brought it back, and rather than try to figure out what exactly
was causing the problem, Audi authorized them to put in a brand new tranny
(or is the term "reconditioned"?) to the tune of $5,000. (I was sure glad
that it was covered under warranty!!).
I've had no problems since.
You might want to inquire as to whether there was a recall on these early
trannies. I suspect that Audi authorized a new one since they knew that the
first batch was defective (and/or they wanted them back in order to dissect
them and find out where they goofed!!).

I've heard that Audi auto trannies are not as bulletproof as those with
sticks... but what auto tranny (by any auto mfg.) really is?
FWIW, I now have 145k miles on my car. The "new" tranny therefore has
almost 90k miles on it.
If you haven't already, you might want to comparison shop the tranny place
vs. the dealer. If the $$ difference isn't significant, I'd go with the
dealer. Also, maybe you can get Audi to help defray the costs... arguing
that a car with 77k miles shouldn't have a tranny that behaves like this.
