I had a similar problem.  Apparently the driver's door handle had broken
on my car (score one more for Team Door Handle!) and the previous owner
replaced it with one that used a different key.  So I had to use one key
to open the car and another to start it (like the GM cars).  I went to
my local dealer and explained what I wanted to do (get the drivers door
to open with the master key) and they actually said they would re-key it
for free! (as long as I gave them the handle and then reistalled it
myself).  Total cost: $0.00!

I felt a little bad about not buying anything so I got two new keys made
(the ones with the plastic handle) since the plastic loop on my key was
broken.  Even then it was less than $20 and I walked away with two shiny
new original Audi keys that opened all the locks on the car.
